That's one of the elements of the backstory. You don't quite know ... but, in interviews with the director and producer (and commentary on the disks), they say that it was a satellite falling to earth that awakened the monster. I find that kind of ... iffy, I guess, given that the satellite fell into the ocean no more than 3-5 miles off the coast, yet, the oil rig goes down a few hundred miles off-shore. Why would the monster go out, and then come back in to destroy Manhattan? In Godzilla, at least they concocted some weird story about Manhatten being it's breeding ground.

Spoiler:
In my ideal world, the parasites are actually baby monsters, the satellite that fell to earth at the end of the flick was actually the monster falling to earth from space, and Abrams and company have just been misleading us purposefully, so that the sequel/prequel/coquel has that much more impact.

I haven't seen the movie, but in looking at other sources, I saw pictures of "Clover" and it is decidedly not an aquatic animal, so the premise it is native to the deepest parts of the sea is absurd.

Plus, it looked stupid... the Kraken in the previews of the Titan's remake is much better.

Yeah, it's odd - it does have a tail, but also these weird double-jointed arms. I think they were going for something different, not so run-of-the-mill. But, yeah, it didn't really strike me as a sea creature at all (not to mention how it gets its oxygen).
