Its pretty well stated in the third film that Beast was with the school and left it to work for the President as the Secreatary for Mutant Affairs. Storm greets him very warmly IIRC.

I disagree here. You have to look at the x-men movies as a seperate continuity from the comics. Havok could easily be Scott's older brother or an unrelated Summers (though the related powers imply they're not)--they even have the same color pallate.
Its stated that Scott, Jean the others were 'among' the first students. The list wasn't supposed to be exaustive. There was plenty of time for Xavier and Magneto to have visited Jean in their montage. The fact that they never saw Wolverine's face and the fact that they used the footage from X-Men of Erik's discovery of his powers implies heavily that they are linked.

More like a year. The Jupiter missiles were in Turkey in 1961. The Cuban Missile Crisis was October of 1962.
